Merchants sell items at their base prices, without bloated sales markups.
The merchant sells the goods at the actual/basic/originally determined price. This is the same price as an item you can see in your inventory menu (except for your weapons and armor - see tiered gear prices).
By removing merchant price inflation (which can be as much as 540% higher than actual value), store prices are significantly reduced and are reduced as stated in the dialogue and as practiced in the mission.
